I have the JBLS-Master running within Eclipse and want to build and export it as the runnable executable file, currently running in the oracle program itself and I keep getting

In JBLS's settings.ini you need this:
[WAR3-IX86]
VerByte=1e
Screen=WAR3.bin
Network=NULL
Storm=NULL
Exe=Warcraft III.exe
HashPath=./IX86/WAR3/

I haven't compiled JBLS to an exe (not really any reason to do so) but there aren't any external dependencies other than Java.

You can run the .jar file just as easily as an EXE. JAR should be associated with JavaW (if its not you can do so with the right click -> open with dialog). Double clicking it should then run the server. Alternatively you can just use a batch file with this code:
java -jar JBLS.jar
pause

(the pause is just so the screen stays open when the program stops so you can see any errors)

There is very little reason to run your own JBLS server though.
